We have the “Disable sending messages” option checked.
We’ve tested it on a clean BuddyPress install using the Legacy pack and have had the same issue. The user will also still get email notifications notifying them of replies within the existing thread.
You can test it on our staging site – we’ll post the details in a private reply.

Thanks for getting back to us.
We updated all of the plugins and the theme, including to version 1.4.3 of BuddyPress Moderation Tools, but we’re still having the same issue (we’ve since reverted them back to the versions we’re using on our live site).
